I happened to be trying to figure out how to deal with the .nc file format the other day, so I was looking around for packages. Two options I came across are ncdf4 and RNetCDF. In addition, I believe that the newer package stars is in the process of adding higher-level support for this sort of data. However, I am not really a GIS expert or experienced in this file format.
