I am trying get a phylogenetic tree to appear in the "plots" section and nothing seems to be working.
I tried changing the file type to an R markdown and changing to "chunk output in console", however, since I have now done that I am getting an error message for reading my nexus file "Error in read.nexus(nexus.file) : could not find function "read.nexus""
Any suggestions?
